I'm a little embarrassed to ask this to a bunch of experienced (real) knitters, but I'm knitting clueless and I thought the loom would be a fun way to get into it. But I digress.

I've just cast on to the loom (wrapped the loom twice, then pulled the bottom row over the pegs) and I wrapped on another layer. Do I pull the bottom row that was left from the first pulling, or do I make two wraps and pull those?

Don't be afraid to ask - that is the best way to learn.

pull the bottom row that was left from the first pulling

That is the way to do the basic stitch. There are variations like different ways to wraps as well as how many times to wrap.

Here is a link with good pix and directions as well as some patterns and links.
