 I haven't made this pattern.  Do you use the same pattern pieces for the bag and the lining?  If so, you might try making the lining a little smaller. 

Also, when you sew the lining to the bag, press the seam exactly as sewn.  Then open it up and press again if you can get at it.  I know that melting your fabric was an issue, so use a warm iron, maybe spraying with some water and using a presscloth.
