I know how to transfer images to fimo but before i start just want to check, i need to make the holes for the bracelet thong to go through before transfer? Or would rubbing the image on ruin the holes?

Are you applying the image before baking or after baking?

If you are transferring onto the clay with a rubbing method and the clay is raw you will definitely distort the holes, however if you are using Magic Transfer Paper you can put the holes in first as you don't have to rub the paper to get it to transfer, you just apply it and then rinse the paper away.
