I could be wrong (I'm new to hand embroidery) but I think it's called the raised cup stitch

It looks like it's probably just detached buttonhole stitch worked vertically. The pebble looks like a variation on the pattern found here: http://www.embroiderersguild.com/stitch/projects/encrustingcalico/index.html  The site has several sections of embroidery stitch instructions as well. And the project is cool. There's a group of people doing them as a group the stitchinfingers.nin g.com forums. Smiley 

The raised cup stitch doesn't actually have to be worked on a triangular base - you could use as many small short stitches and make the cup any shape you want. I think the ones on the barnacles you cite use a similar idea, but then work detached buttonhole along the bars instead of the knots that Mary demonstrates in cup stitch. Did that make any sense?

Yeah, looks like buttonhole cup to me - you work a buttonhole wheel, then keep going round in circles, building on the stitch in the previous row, rather than into the fabric, and it all raises up into a cup shape.
