Hi!

My boyfriend has a coffee machine that uses capsules like this:

I'm horrified at the waste so we have started gathering them up and cleaning them out. I thought of maybe making a load of holes in them and using them as fairy light shades . . . some kind of crazy recycled outfit for a festival . . . .and that's about it!

How big are they?  It looks like a thimble to me.  Hard to tell size.  You could maybe use them to make mini windchimes.

They could be good for holding/organizing small things like seed beads or paint, even though that's not a particularly interesting use.

Or you could try making tiny pincushions, like a variant on these: http://www.craftstylish.com/item/945/how-to-make-pretty-pincushions

Or some sort of small, funky, doll-sized accessories?

 Well, let's see... they're aluminum... about an inch?
Candy molds, Christmas bells, wind chimes if you added a few more 'tinkly bits', toy octopus suckers, doll hats...
Could you use them in the same way one uses egg cartons? Lots of ideas for egg carton sections around.
