I am an experienced sewer and yet twice in my haste I have mistaken inseams for waist seams, especially in pants that are meant to be loose fit, wide in the legs.  looking at how much you're missing I'd guess that you sewed the crotches to each other as inseams and then attempted to sew the inseams into the "U" for the crotch.  Is that possible?  If not I hope you don't mind the suggestion.  Like I said, I'm guilty of having done it twice.  You can use your own extra seam allowance markings to distinguish inseam from crotch seam next time you cut.
